They really don't. There's a lot of places in both DHS and DAK to expand without really replacing anything major, and yeah, Pandora has more space too.

From what I've gathered from reading some Japanese fans thoughts on USJ on Twitter and Youtube, yes, there is a division between USJ fans and a lot of them want the park to focus on American properties. I don't think that'll happen though, it's pretty obvious where the future of the park is headed.
Don't include things like the Ultrasaur being missing. Sometimes they need to remove the animatronics to fix them, they have no other choice. That's just how maintenance at theme parks works. Happens with rides at Disney all the time too.
Removing 3D doesn't really change the intensity of the attraction. They probably have it in the thrill category because children are pretty scared by the queue + all the other spooky stuff and the simulated movements in the 360 scene can be pretty rough.
I don't see how the addition of a new attraction is cost-cutting the parks to the bones. I don't think minion blast was as cheap as you probably think it was either.
