FirePS Disneyboi, I photoshop them. I basically take two copies of the picture, change one into grayscale and leave the other one as it is. I lay the grayscale one over the coloured one and then just erase what I want to appear in colour!

@Kevin:
You could also use Photoshop and select the color that you want with either the magic wand, quick selection tool, or just selecting by hand, then invert the selection, and change the rest of the picture to grayscale after making it a new layer. That way you don't have to open the picture twice in Photoshop. That's just how I do it.
