I think they'll make it for 2-park tickets only but allow single parkers to pay for a ride and/or upgrade. Since there will be train stations it might be fun to play up the theme and have a few ticket options available.
You can guarantee there will be a place near or in both stations where you can upgrade your single into a park hopper ticket. However I'm curious to see how they end up doing the ticketing for different ticket holders.
On a side note as a train nerd myself, I'd think some intricate, larger (say boarding pass sized) tickets would be a cool souvenir. Recording your visit; date, time, pic all looking like a big train ticket.

I struggle with whether the HE will/should be for everyone or just for those with 2-park tickets. People are always complaining about everything, and guest satisfaction will shape how Universal does things, so I see how they could figure out a way to have 1-park ticket people go back and forth, but
I would lean more towards making it only for 2-park tickets. This would make operations more straight forward and smoother. Everyone goes in, everyone gets out, another full group of people can get on, so on and so forth. Otherwise you would have some people stay seated and then we got a seating issue, which means hold ups and disorganization.
We know about the ticket booths, right? So that's another (not definite, but) strong indication that the HE will only be for 2-park tickets. Now, I think they will only offer to upgrade the ticket from 1 to 2-park or to an Annual Pass. I don't think there will be just the option of riding the HE, for the same operations and efficiency reasons I mentioned above.
I would love a souvenir HE Ticket! Maybe they can make some to commemorate the opening of Phase II, the same way they had special tickets to commemorate the opening of Phase I (even though I didn't think those were
that nice, a HE ticket would be
NICE). Though, even if they just sell it, it would be awesome too. I'd buy one in a second, and maybe even buy several to gift to my friends who are big HP fans like myself.
Like said before, 3 different lines, leading into the attraction,
line 1. Two Park Pass
line 2. Single Park Pass
line 3. Machine or ticket booth to upgrade to 2 park pass
Once on the train there will be seperate train cars for single or two park pass, once they get to the other station, they either disembark or just stay on for the ride back.
That's an angle I hadn't thought of: Having different train cars for different ticket types... Though this would probably lower efficiency and increase wait times, as opposed to having only 2-park people all going in and then all getting off, and repeat... this option would be a win-win.

Think logical, the 1 - Park ticket will NOT be eliminated!
Above everything, I would bet my head on this. Not everyone wants to come for Potter. Not everyone wants to do two parks in one day. Also, 1-park and 2-park tickets have always existed and there's a reason: There's different markets for different people, and limiting the options would eliminate a lot of business for Universal. Not to mention, 1-park tickets are more popular for people going on several days, which is ultimately what Universal wants: people going for more days, spending more money.
